Several trays can fill at the same time. Every tray sitting under a jar whose bottom colour matches it pours in parallel, and this is where the time goes or gets saved. Park one tray, go and fetch the next while the first is still filling, and let the sand do the work while you plan.
You also do not have to wait for the last few grains. A nearly full tray tops itself up and flies off, so once a pour is almost done you can already start moving the next tray into place. Waiting for one tray to finish completely is the most common way to lose a level on the clock.
Tetris-shaped trays: park them without blocking yourself
Trays are chunky shapes: bars, corners, little squares. A wide tray under a wide jar fills from several cells at once, so match the shape to the jar when you have a choice. Once a tray is in place, leave it there until it is full; moving it back and forth costs seconds you do not have.
The other half of the skill is where trays wait. Park them against the edges, not in the middle of a corridor you will need later. The corridor to the second jar can be exactly one cell too narrow, and the order in which you empty things decides whether the last colour can get where it needs to go.
Beat the timer in a timed sand puzzle
The bar at the top turns orange when a third of the time is left and red near the end. Orange is a signal to stop tidying: skip the clever repositioning and pour whatever is ready. If the bar runs out you can start the level again, and sometimes you will be offered a few extra seconds for a short video, in which case the board stays exactly as you left it.
Difficulty climbs steadily through the first fifty or so of the 500 levels and then comes in waves. After a hard stretch the next level is gentler before things build up again, so if one board keeps beating you, the next one is a breather, and coming back to a stuck level fresh usually shows you the order you missed.
